Gert,
I tried to recreate your situation; first  I started up 2 copies of eterm. I then launched
both top and  xsane from the CLI. 
When the scanner starts up (simple 'tk-tk-tk` noise tells me it's getting started) the
cpu usage for xsane ranges from 10-30%. However as you can see, when I'm in the middle
of a scan I have a similar situation as you.


5:34pm  up 19:38,  3 users,  load average: 0.65, 0.65, 0.81
53 processes: 47 sleeping, 6 running, 0 zombie, 0 stopped
CPU states:  2.7% user, 97.2% system,  0.0% nice,  0.0% idle
Mem:  255448K av, 239688K used,  15760K free,      0K shrd,  24004K buff
Swap: 248968K av,      0K used, 248968K free                 97720K cached

Back to the list this goes - it doesn't look like a random problem as everyone seems
to have thought before..
