I am trying to use this mode with the SVGALib and MicroWindows
driver scr_svga.c. It almost works. I can see the windows of the
MicroWindows demo, but the colors are totally screwed-up. Everything
is dark blue. :-).

Any tips where should I start looking. ?

With 256 colors everything works nicely.

I'm confused.  256 colors w/svgalib works fine.  What is not working?

If you're saying that 64k colors doesn't work well, but 256 does
with the svgalib library and mwin driver, this could be the problem:

16bpp chips still need to have a hardware palette written in order
for them to map the 16 bits to a proper color.  See the code in
scr_fb.c where I had to kluge this for Linux.  The Linux framebuffer
doesn't work in 16bpp without this hack.

Yes, this exactly what I am saying. I'll look at what you did for
the framebuffer.
